Pirmā Nīdermuižas baznīca bija no koka, celta 1748. gadā. 1875. gadā baznīcu paplašināja, bet 1892. gadā pilnīgi restaurēja. 1898. gadā baznīca nodega, ugunsgrēks esot izcēlies no tribuļa (kūpināmais trauks), vējam iekvēlinot tajā ogles. Lai būtu vieta, kur noturēt dievkalpojumu, līdz jaunas baznīcas uzbūvēšanai tika uzcelta neliela koka kapliča. Tā atradās aiz tagadējā baznīcas žoga ābeļu dārzā pretī presbitērijam. Nodegušās baznīcas vietā prāvests Jāzeps Andžejevskis 1901. gadā uzcēla jaunu mūra baznīcu. Baznīcas celšanai līdzekļus deva draudzes locekļi un daži labvēļi no Lietuvas un Pēterpils. Baznīcā ir ļoti skaists kokgriezumiem bagātīgi rotāts lielais altāris, kuru prāvests Andžejevskis nopirka no kādas jau slēgtas baznīcas Lietuvā. Nīdermuižas baznīca ir 16 m gara un 14 m plata vairāknavu celtne ar cementa grīdu un skārda jumtu. 1977. gadā jumts un torņi nokrāsoti ar eļļas krāsu. Ap baznīcu ir mūra žogs.
Sākotnēji draudzi apkalpoja priesteri no Daugavpils. 1727. gada 22. aprīlī Polijas karalis Augusts apstiprināja Daugavpils katoļu baznīcas privilēģijas uz Nīdermuižu, kā arī uzdeva Daugavpils draudzei Nīdermuižā uzcelt jaunu baznīcu. Nīdermuižas metriku grāmatas baznīcas arhīvā bija saglabājušās no 1744. gada. Tātad jau pirms 1748. gada te bijusi baznīca, iespējams, kāda kapela. Vēlāk šeit prāvesti strādāja patstāvīgi.
Nīdermuižas baznīca nav atradusies draudzes centrā, bet tikai 2 km no Jasmuižas katoļu draudzes robežas, tāpēc tuvāko Jasmuižas katoļu draudzes sādžu iedzīvotāji 1957. g. 17. decembrī lūdza Rīgas arhibīskapu metropolītu, lai viņus pievienotu Nīdermuižas draudzei. Motivācija bija sekojoša: līdz Jasmuižas baznīcai 13 km, bet līdz Nīdermuižas baznīcai 2 km. Arhibīskaps Antonijs Springovičs to ņēma vērā un draudzei pievienoja sešas sādžas, kopā 133 cilvēkus.
